Also known as The New Adventures of Flipper , Flipper is a remake of the original 1964 Flipper television series centers around an intelligent dolphin discovered by a group of scientists working at a marine study center. Naming him Flipper , scientists Dr. Jennifer Daulton, Dr. Keith Ricks, Dr. Pamela Blondell and others find themselves throw into a series of adventures by their fishy friend. They finally realize they need to cooperate and follow Flipper back to Delaney and Joey to complete the troubled rescue.

Sara decides to live out one of her childhood dreams - to sail "The Zephyr". Unfamiliar with the dangers of boating, she gets into trouble on the water and its up to Flipper to save her. Courtney makes amends with her mother and they all decide it would be best for her to stay in Bal Harbor.

Cap witnesses a Chinese satellite crash off course into the ocean. He recovers the satellite hoping for a reward, but realizes he is out of his depth when he narrowly escapes shady Chinese officials. C.I.A. agent Robert Freeman comes to Bal Harbor to investigate and teams up with Tom and Delaney to find the satellite before the Chinese officials. Cap pulls the satellite to deeper water where he is met by Tom, Delaney, Freemand and the Chinese officials. A showdown ensues and the self-destruct mechanism is accidentally activated. Tom demagnetizes the microchip controlling the device and saves the day.

Cap takes out a group of a dozen divers, including a dear friend of Holly's, Dana Fletcher. However, when the Maria D returns to the harbor, only eleven divers disembark. The missing diver turns out to be Dana. A web of lies and deception is revealed during the search, as it turns out that Dana's father does not approve of the relationship between Dana and her boyfriend. Quite by accident, Holly discovers that Dana is alive and well, and that the whole incident was a ploy to get away from Dana's father.

Chris falls in with a couple of trouble-making older kids. Alex blames Chris' rebellious behavior on Delaney, who has been the target of Chris' growing admiration. The trouble-making gang put Chris in a perilous situation during an initiation ceremony, and Delaney comes to the rescue. Things go from bad to worse when the gang leader, Danny Rae, gest Chris involved in illegal activities, and Tom and Delaney come to the rescue when the pair are trapped on an out-of-control boat.

Jackie and Chris take the zodiac out to search for sea monsters, and are stranded on an island when they hit a submerged object. They discover Grady Keller, a well-known marine zoologist, living on the island. Jackie uncovers Grady's story via the Internet, and whilst doing so accidentally alerts the attention of Grady's old boss, Emmett Hudson, who is bankrupt and bitter because of Grady's actions. At the source of the dispute is a roll of film which allegedly contains evidence of sea monsters.

While using high tech equipment to comb the sea floor, Alex picks up a magnetic anomaly on her scanner. It turns out to be a German U-boat, which was rumored to have been carrying a booty of gold to fund the rise of a Nazi Reich in the closing days of war. The Pentagon becomes involved and Bal Harbor becomes a tourist attraction to treasure hunters and Neo Nazis alike. One such newcomer has a specific interest in the U-boat - to explode it, thus preventing it from becoming a Nazi shrine. Alex and a Navy colleague are diving at the U-boat site when the bomb is due to detonate. Tom and Flipper save the day.

They are placed in grave danger when their own boat turns out to be the latest victim of the contaminated fuel.
